Fast hätte Shinji die Fortsetzung des Third Impact ausgelöst, doch durch Kaworus Aufopferung konnte die Welt vor Schlimmerem bewahrt werden. Gemeinsam mit dem jüngeren Klon von Rei und Asuka irren sie durch das verwüstete Neo Tokyo-3. Derweil geht der Kampf zwischen WILLE und NERV weiter: WILLE kommt unter der Leitung von Misato in Paris an, das unter den Folgen des drohenden Kollapses leidet, während Gendo Ikari weiter am Projekt zur Vollendung der Menschheit arbeitet. Als sich für Shinji und Asuka die Gelegenheit bietet, gehen sie wieder an Bord des Kampfschiffs AAA-Wunder. Mit der Besatzung bereiten sie sich auf den letzten Kampf gegen die NERV-Organisation vor. Am Südpol werden sie dabei in den Forth Impact hineingezogen - so wie es Gendo Ikari geplant hatte. Wird es Shinji und seinen Mitstreitern noch gelingen den Impact aufzuhalten?
